Yes. They still do the prayer at taps over the 1MC, at least they did as of August when I was last underway on my last ship. I once passed through the messdecks during a prayer and didn't stop and bow my head, and as a result got some really nasty looks from some sailors that were sitting there.
Also, something that may bring a smile: for a time, people will purposely call the chaplain's office phone and try to get their ring on the 1MC when the prayer was made- it was sometimes funny to hear. I almost always completely ignored the prayer.
