Besides the qualitative difference in brain structure, I think the inability to throw was a factor in their ultimately demise. Homo sapiens were more efficient and safer hunters so they had a more reliable food supply and fewer members of the tribe were killed or maimed during the hunt. In any hostile encounter between the two groups the humans would have the definite edge. Size and strength didn't count for much when your opponent can skewer you with a spear from 50 ft away.
I also suspect hostile encounters between the two groups because Neanderthal had done so well before modern humans arrived. To me this is the most sensible reason that Neanderthal went extinct.
